How to enter C7M(#9)

Out of interest, what songs does he use it in?
Do the voicings he uses have the C in? or is the C just the bass note?
(if you use the above suggestion, iReal Pro's bass instrument will play the C with the voicing of the chord instrument playing the Em quality)

The chord you are wanting is not a common jazz chord, but perhaps you are re-harmonising and want this sound (which is ok!)
Are you sure you mean B natural as part of the chord? I would have thought you might be wanting Bb instead, making it the more common C7#9 (or perhaps C7alt).

I am not sure what measures you want your chord in (and a choice of a particular chord in any song's measure is open to interpretation or re-harmonising). Looking at the songs, could it be where the 7#9 are?
To answer your question, if you only need a custom quality to create a visual chart, you can just type in your chord quality:
C7M(#9)
TIP: if you do want to use the Player, you can put in your custom quality in the Alt chord field (so it appears above), then an appropriate (playable) chord quality within the measure so it plays the sound. When reading from the chart, you would refer to your Alt chord as you know it by.

Oh ok, he's probably voice leading which would make it more common (I was assuming a particular chord sound). Assuming by 7M you mean the maj 7 of the chord, for that progression try:
G#-^7 /E then E7#9
Because of the randomness of the player however, the progression might not sound in exactly the same position (or voicing) when the two chords change (either in the same neck/fret position of a guitar nor in the same note position on the piano sound) so it might not sound like voice leading each time. We have taken some voicing leading into account as chords progress though the measures, but because of randomness, is not always happening.
